If you only have 45 minutes
Go in, cross to the mosque, then walk out to one western bastion for the sea before you leave. Skipping the bastion to save five minutes is the one shortcut I would not take. If your whole stop in Rethymno is 75 minutes off a coach, do not climb at all — spend it in the old town instead, using the old town walk.
Planning a whole day
Fortezza in the morning, old town and harbour in the afternoon, beach when you have had enough of both. That is a comfortable day and it leaves you eating at 21:00 like everyone else.
